Update to new Java but disable Java prompt's

Has anyone figured out a way to deploy the new version of Java without forcing a reset of Java Security Prompts that have been accepted/Allowed already? We have a specific application that our managers use that uses Java, so I have a target list with their computers that I want to consistently deploy the newest version of Java and Flash to.

My Issue is every time I deploy the new version of Java it resets the Java security prompts for that site and some users will call down for our Help Desk to check the do not ask again and allow buttons on the two Java security prompts that come up.

I'm trying to make it so the accepted prompts remain, or can I add the application to a config file/registry setting?

Anyone deal with this kind of thing before? Any help is appreciated
