If you do not use WSUS for Windows updates, it's really up to you how you want to schedule. As you build each package for an update, we suggest nesting all the updates for a single platform into a single package. Then you can simply deploy that single package which will install all the updates. If you are going to schedule the deployment for after hours, you could add a reboot step as the last step. Otherwise after installing deployments you would want to communicate with your users to reboot.
