doesnt really matter. more important is setting up a schedule in Deploy directing to the new MSI. and a target list in PDQ Inventory

Only thing I could think of would be to double check "error modes" for each single package/nested package.

makes no sense either, does it? you would need to split the package. 1st one run as PDQ_SVC user to elevate priviliges of user. 2nd one run as user

Do you know how these apps have been installed? Like same PDQ instance, manually, other deployment tool...? Its more a guess out of the blue, but it might be your deployment-user lacks permissions?
